I have sorted out the cities into alphabetical lists. Is it worth putting a comment on this page instructing people to put their sites into the right city directory, letting them know that if they do not do so then it will be deleted. It could also be worth asking them to list it alphabetically in the list, just giving the city name (or city-name map) to keep things neat. May help encourage listings and keep the data useable. Is it worth breaking these down a bit into various countries? All those listed could be put into a page of 'Other' and then start creating a tree of the cities of the world listed alphabetically? I have seen people begin to create various individual city pages at a higher level.
